Yes he stopped because there was no combat at the 13th at Jena and therefore (correctly) assumed that the general situation has changed.
It could well be that Napoléon did order Bernadotte to march via Naumburg - direct order, this possibility of a different operational plan is discussed by Stephane Béraud's excellent work in volume 2.
